Is there a best practice on the order these should be started, stopped or cycled?

yes, here is the recommendation:

Services Best practice:

**Starting:**
Tomcat, then Mule

**Stopping:**
Mule then Tomcat

**Restarting:**
Stop Mule/start mule then restart Tomcat
