When upgrading agents in AppDynamics, is there an order on how they should be upgraded as it pertains to certain nodes or tiers?

Yes, best practice is that when you are upgrading agents start upgrading the agents on the nodes of downstream tiers first, and then upgrade the agents on the originating tier nodes last. Marked as spam
