How can I be sure that my App Agent is up and communicating with the Controller in AppDynamics?

You can go to the Metric Browser and pull up Agent/Availability and attach a Health Rule to it.
When setting the health rule use ''sum'' over a 3-5 minute period. This way, it filters out the occasional network induced drop out. For a 5 minute period, sum less than 5 warning, sum less than 4 critical.
