When I login with my qc admin credential in Filezilla I am able to get the script content files .mst for all the QC projects.

This is expected. The Physical location on the QC server uses what is termed as the smart Repository. This compresses attachments and Automated tests into a logical arrangement. If you attach the same document to multiple objects in QC the smart repository will reference only one document as both documents are the same. Marked as spam
